Bypassed- Intestine

It is still in use, draining stomach juices and bile from the gallbladder (if it hasn't been removed) into the intestines at what ever distance from the pouch the surgeon sees fit. Think of the intestine coming out of the stomach and duodenum as the left-hand side of the Y in the roux-en-Y (the pouch and the intestine that is connected to the pouch is the upper right-hand part of the Y and the intestine below the 2nd connection as the lower right-hand part of the Y).
