Malabsorption refers to the rerouting of the intestines. When your surgeon bypassed (or bypasses if you are pre-op) part of your intestines it limites the amount of calories/vitamins/minerals that can be absorbed in the intestinal tract. That is one of two ways RNY helps you to lose weight, the first being the resized stomach pouch that reduces the amount of food you can take in.
Over time, however, your intestines accommodate this change by growing longer villi (finger like structures that "grab" nutrients from food that passes through) which greatly diminishes malabsorption. This usually happens somewhere around the 2 year mark although some folks retain malabsorption of some macro-nutrients (fat/protein/carbs..At almost 5 years out I still don't absorb fat well) and unfortunately the section of the intestines bypassed will always limit our ability to absorb micro-nutrients (vitamins/minerals) through our intestines.

Malabsorbing means that we are no longer absorbing calories, macronutrients (protein, fat, etcetera), vitamins and minerals the same as a normal, unaltered gut.
Calorie malabsorption, sadly, goes away to some extent and on a varied timeline. The malabsorption of vitamins and mineral is forever.
