First they would have to determine if you have a bacterial infection and if you do infact have one, wether or not Flagyl would be an appropriate medication. Sounds like you'd need to talk to a GI, your baratric surgeon or PCP about your symptoms and see if they feel it's the right course of action.

You can start with your PCP and try....but I urge you to try some daily yogurt or kefir. You may be surprised with the results after only a couple of days of good bacteria colonization.

Or you can do what I do and order Fish Zole off the internet. I am not going to beg a doctor for it. Been there, done that.
