I don't think it's a stupid question, I'm not sure if I know, but I'll give it a shot anyway.
I think the malabsorb of the protein and vitamins has to do with the portion of our stomach that is sectioned off and because we just don't take in enough [what fits in there] to get sufficient vitamins from food alone.
From what I understand, true malabsorbtion syndrome or whatever it's called, is a scary complication, and in that case there might be an issue with calories... but in a normal not complicated pouch, the calories [and most vitamins] are absorbed in the intestines, ours are working and intact so we would indeed absorb all calories we ingest.
