Hi,
I live here and i would do Navy Pier. It's inside, they have the Children's Museum (2 floors and interactive) located there and a 3-D movie theatre for kids. You can also walk outside along the Pier and you and the children can do a boatride, ride bikes or just sit out and watch the boats, plenty of restaurants. The Pier can take up almost a whole day. ** You can find inexpensive (affordable) hotels also - you just have to search.
